A book chapter on steered molecular dynamics applied to riboswitches has been just published on Methods in Enzymology. In this chapter we review the use of reweighted pulling simulations to quantify ligand-induced effects in a riboswitch. The method is discussed in details, including step-by-step guidelines and input files so as to allow a novice to apply this method to another system.
